I would like to advance to level 5 on navigation. Can I do that for free, or do I need to flip my second federation tile to cross from 4 to 5?

You correctly identified that both advancing to the fifth level and taking an advanced tech tile require flipping a federation tile. Triggering these together doesn’t change these costs. You must still pay both federation flips to do both actions.
