I think you are getting Dominance and Favor cards mixed up.
In 2-player games, you remove Dominance cards from the deck, and Spy cards are only used with the automated cat that comes with the Riverfolk expansion (Mechanical Marquis 1.0).
So if your one game was a 2-player game, those cards would have been removed from the deck.
